Update: As Dan Dumitru just pointed out (+1) the varying per site icons have just been implemented indeed, see Would it be possible to get different favicons per beta site? (an extremely welcome improvement btw.!). In addition George Edison already asked for the respective change regarding the API as well and Jeff Atwood confirmed this to be worked on ...
I get a similar but different problem: when polling http://stackauth.com/1.1/sites?page=2, I get the regular icon for Electronics.SE and Electronics.SE Meta. Both: http://sstatic.net/electronics/img/apple-touch-icon.png http://sstatic.net/electronicsmeta/img/apple-touch-icon.png ...are identical and probably shouldn't be.
You're not using the icons provided by stackauth on non-WebApps pages, thus the break. Also, the icon provided by WebApps is temporary as is... well, nearly everything else about it. Don't expect the little construction man to stay forever. Icons served now have transparent backgrounds. Beta site icons are less... beta-y, but still beta-enough.

Update: see this post This would be very helpful. Though I already used it in mine :) I think the key here is to make sure it is clear you are not affiliated with StackOverflow. (see the new policy) I think it would be nice to have SVG versions of the logos though.
